The best guess I have right now is that WG's anti-cheat flags unrelated third party software, specifically overlays which can come in various fashions and are typically no concern whatsoever (GPU software, OC software), which are typically not considered anything harmful or even something that could be used for cheating in the first place by many, many average users and so don't register as a possible problemmaker for the players. Of course WG said they did send a warning email and I can't objectively verify what he says is true, but quite frankly I trust his word over theirs.
